Shinji-kun didn't die. He was the first soul to return to his physical form and to the world.

After the souls reunited in a sole being, he was given the fate of the world. To be as one, where no one existed singularly or individually, yet no one would would suffer or perish [ because, after all, pain comes from individualities clashing together ] or to reject this state and return to the physical forms that would allow individuality, but would eventually hurt others and be hurt.

Shinji-kun chose the later. So, the being that held the souls died and everyone was allowed to return.
